For a command-line tool I've had good luck with ffmpeg (
http://www.hiteshagrawal.com/ffmpeg/converting-audiovideos-using-ffmpeg).
We've used ffmpeg to convert flv's and the like to .mov files, then used
mp4Box(http://kurtnoise.free.fr/mp4tools/) to convert those to mp4 for our
Darwin server.
