I ran into this java plugin issue myself once, and while I don't recall
the exact reasons, I discovered that the java plugin only works for me
if it is soft linked (ln -s)into the mozilla plugins directory. Didn't
work for me as a hard link or directly copied in.
Another thing to make sure of is that you don't have multiple mozillas
installed. That happened to me too last time I upgraded mozilla. I
actually ended up with two mozillas, one in /usr/lib and one is
/usr/local. That caused some very strange behavior until I figured it
out.
