Yes and no.  It depends on how good your heatsink and fan are at getting the heat into the air.  Cases may help tunnel air but they can just as easily trap it.  The temperature inside a case is almost always higher than outside of it.  The cooler the air around your heatsink the more effective transfer you should have.
