No.  If you do a more drastic rooting, you can still download a Nook app for Android.  I checked that before I started trying to root it.

I was just talking a couple days ago with my Dad about rooting his Nook Tablet.
He was lusting after my son's Nexus 7, primarily because of access to the entire
Android Play app library.  Did you lose anything Nook-specific with your new ROM
that you wish you had back?
