As for your last question the answer is yes as long as something sane is
under /usr/src/linux/include you are generally okay deleting the other
source trees.

As for make xconfig I don't ever use it because having X running slows
your builds.  Not that this has any bearing on a missing target for make
it's just my personal preference.  make config is at least as quick I've
found.

Oh, you can also remove the modules for a kernel you don't plan on running
because they wouldn't be any use to you anyway unless you built them
without specifying kernel versioning.
